Go to that website and besides looking for a pop up to the upper left of the screen, check the rightmost portion of your URL box, as when I went to the Java website just now to verify and got the plug-in not available message, I noticed a suitcase icon in the upper right corner of the URL box with an X in it. When I clicked on the suitcase, it dropped down and asked me to allow the plug-in to run (it also had a link to manage all plug-ins). See if your website that uses Java gives you EITHER the upper left pop-up window to allow OR the suitcase with the red X on the rightmost side of the URL box.

Sounds to me they're gonna trash Google as much as they can first and foremost, and it's no big surprise: PPAPI challenges Java, as it gives you a choice of the programming language used besides JavaScript and Flash, such as C or C++, even though there's no way it's going to render Java obsolete due to its obvious usability. PPAPI is the API for Google Native Client (NaCl), and it's nothing like pulling a rabbit out of the hat, either. Even I - not being a developer, just a user - read about this many months ago, and believe it or not it's been in the works since 2009.
